My fan theory: "Firefly" takes place in the Matrix, but the only one who knows it is River. She is the girl that crossed over from the computer to the human world in the second and third Matrix movies, the supposed next Oracle. Her mind floats between worlds, hence her odd behaviors and inhuman combat skills. The Hands of Blue are special Agents pursuing her. Sadly, the others are stuck in the past and not ready to be unplugged. Renegade heroes hiding from their past...or, the reality outside their supposed past. The blue pill; Serenity, where they can believe what they want to believe. But still, she won't give up on them. "You can't take the sky from me." The mind boggles...

Such are the places my mind goes when bored at work.

It does explain her "abilities" and the shutdown code. But going back to the basic, what's to say that WE aren't in a Matrix? As the saying goes, "The Devil's best trick is proving he doesn't exist."
